Bad Stator - Underlying Problems?

Bad Stator - Underlying Problems?
History: 2001 FLHTCI, just replaced old (bad) battery and still not charging. Oil in voltage regulator/stator plug.
I have taken the old stator and voltage regulator off and have new ones on the way. Looking at the old stator, the entire thing is black. You can't even tell that this is copper. Obviously it's burnt up. Is that what a burnt up stator is supposed to look like or should I be looking for another problem.
Also, since I have the primary cover off, is there anything else that I should replace? (ie: seals and whatnot)
