The needle bearing is indeed 'stuck' in the primary cover. That is how it is held. The cage of the needle bearing is a light press fit into the cover. If they were not a press fit, then the cage would rotate with the shaft, quickly wearing out the cover. It is the same as a wheel bearing.....the race (cage here) is pressed in so that it will not turn. You are in good shape here.
I found a better illustration of the transmission door dowells that I spoke of.
I have never seen one of these come loose....ever. But these are the only dowells that are in the primary case area.
If the dowell you found came out of the end of the crank, then some idiot put it in there. There has never been such a dowell stuck into the end of an XLH crank. The dowell you found does not belong in the engine. It is not there from the factory. Just throw the dowell as far as you can pitch it and put the bike back together.
It looks to me that the missing washer will fit into that 1/16 inch gap at the needle bearing quite nicely. You need this washer. It keeps the shoulder of part #17 from rubbing on the cage. So, try to locate a washer before you reassemble it. You can try a dealer or give J&P Cycles a call to see if you can get one. Failing that, I would make one up with an OD that allows the washer to go inside the recess and ride against the end of the needle cage........pg

Tony....
If you are installing the cover with the clutch ramp in the position shown, I think that is incorrect. The 'pin' should be lower as I have indicated on the photo. I think you need to rotate the ramp piece clockwise one ball position........pg

Dowell don't belong there, there is transmission trapdoor dowell about in same level but it's under clutchbasket and you cant se it.

Like sepix says......that is not for a dowell, it is simply a hole that should be there. You cannot see the dowells with the clutch basket installed.
Here is another pic of the trap door layout...........pg

The factory instruction for tightening the nut (item 16) is to put the nut in a vise with copper jaws and tighten, using Loctite on the threads.
Since you obviously
don't have the starter on the work bench, use Visegrips with a couple strips of copper on the jaw teeth to protect the nut. You can use either Blue or Red Loctite......Red being the more permanent of the two. The thread should be left hand, by the way.........pg

Ok , I got everything installed took a couple of turns around the block and back and everything seemed fine ~~ but I can't seem to get my "setting" on the adjustmentto stay ~~ what I mean iseverytime I tighten the adjustment "bolt "#2 from example 4-3 in the manuel ~~ I was noticing that the washer on mine is inside of the adjustment area ~~ shouldn't it be inside of the primary adjsutment "hole" ??

Does this look like the proper washer for this ??? Tony
