PG, something else that will help is to put a couple turns of Scotch 33 electrical tape around the o-ring/manifold-head joints before putting the manifold clamps on. The tape will hold the o-rings in place, and provide an extra bit of sealing. It will not get so soft that it will ever flow into the joint past the o-rings, either.

The last one I rebuilt that burned a piston had pieces in the cam cover,oil pump, and crankcase.I did the top end only after hours of pressure washing the inside of the cases upside down,Had to use new cams,shims,Gears and gaskets in oil pump just to be safe,turned the rods by hand to ck oil flow before reassembly of top.Got lucky..all because of a intake leak.The bike was ridden home 40 miles on one cylinder to.With any luck,Yours wont be as bad..but like P.G. says,best to split the cases.
