I just installed the Screaming Eagle High Flow Exhaust with the Street Cannons and Defiance tips. The issue that I have is the the left tip rubs against the extended saddle bag. The right muffler is fine. Is there a way to adjust either the bag, or the muffler? Did anyone else have this issue where the muffler rubs against the extended saddle bag (Street Cannons, or any other muffler)?

I would loosen the left side clamps all the way to the cross over connection at the right pipe, and adj the cross over because it will affect the angle of the muffler tilting it up,down or side to side. getting a hand on the muffler inlet and pull, push or whatever to level out the muffler. Then tighten all the clamps.
^^That is probably from the cross over tube is at an angle down from right to left. Points the other end up. Like above said, loosen all the clamps, then take a jack of wedge some wood under the pipe on the inlet side, then tighten all the clamps.
Off topic here... but have you ran the bike with the new exhaust? Thinking about putting on the same system but I'm torn between the screamin' eagle full exhaust or the S&S El Dorado.
there is plenty of "slop" in the connections, just loosen everything up a bit and move the muffler where you want it, and tighten it back up, I was able to get mine perfect without much hassle.
