The factory clutch pack was replaced with an aftermarket one and a lockup device was installed. It will hold over 200 lb. ft. of torque. I dont think the clutch is the issue at this point.

How's the final drive belt? Have you inspected it for damage and/or adjustment?
If the engine revs but the bike doesn't accelerate, something in the drivetrain is slipping. Just sayin...

Yup , how does the clutch sit in the output shaft on these is it a key way or other ?

No, in a word. You'd be leaving one end of the camshaft without any support, while the force of the valve gear was still on it. That could cause some serious damage to the valve gear and the cam needle roller bearing.
You'll need to either remove the pushrods or rockers depending if you used adjustable pushrods or not. Once that's done you can leave the cam and followers in place.
