Boots??
This is the ticket. I like the Danners but have also used a cheap pair from e-bay which work great too. I have had Gortex boots that leak in the seems but you shouldn't have this problem with Danners. The pair I have now are 9 years old and have been resoled twice. They are still waterproof. With the Danners you don't need two pairs.
One more for work boots, hunting boots. but I do own a pair of knee high gaters that are a good add-on for wet roads, foggy mornings or just a lite shower. Water proof boots are only water proof for so long and then they aren't any more. Sno seal is good but alot of work and can make a great pair of leather boots grow in size a bit over time. Makes them to soft.
I wear Belleville 700 Waterproof Black Combat and Flight Boots.
They are Gortex, made in the USA, extremely comfortable and relatively inexpensive. They have a cushion midsole that you can take out and wear a second pair of socks for colder weather. They have a Vibram sole that gives a very good grip,

Mind if I ask the brand of the boot? Did you find you needed to add any thing? Did you use after market waterproofing or any thing like that?
@ HACKD - the totes idea is a good one - didn't know they made 'em big enough for boots...
And more water proofing ideas? For say keeping water being driven at 50-60 MPH from being driven down your neck and back through the collar area?

I have a pair of Bellevue that I used without any waterproofing added. They are a great m/cing boot.
Best pair for me has been www.Cruiserworks.com If you spend the money only one boot needed for the entire trip.

Are you riding or also walking/hiking?. If riding, I have used SIDI boots for years, riding year round and touring. Light and waterproof, never a wet foot. If you want a walking boot, check out Danner boots. I have a pair of Gortex boots, got them at Cabelas. Cheaper than bike stores.
