Bad IAC is another one you might check out. If it's sticking it can cause stalls. You can clean it with some seafoam or something and that'll cure it for a little while. Then you can see if that's the issue.
I had the exact same thing happening on a brand new 2015 Fatboy Lo I bought at the end of last year. Went back and forth with the dealer a little and through this forum decided that the exact symptoms match that of a bad speed sensor. Discussed with the dealer and eventually they agreed and replaced it. After that I never had a problem. If you are stalling when coming to a stop whether down shifting or not, but then after you shut the bike off you can restart then it could be the speed sensor. Also, the speedo needle would bounce around or not show any speed at all.
No, I didn't notice any significant "dirt" or anything when I did mine either. So, just sprayed the crap out of it. Problem gone. Hopefully it is for you too.

id say since you have the fp3 call Vance tell them what's happening, I had a similar issue, not as bad though, the wrote a new tune, runs smooth as butter, do that before anything else, that's one awesome thing about the fp3. you call, re-sync your tuner, NEW TUNE IS THERE READY TO BE INSTALLED, AWESOME CUSTOMER SUPPORT, what's your idle look like, how low does it go, cams,upgrades? also did it just start, if so, did it change when the weather did, could be a leaning out or richening issiue as well.....

Started this season not long after I finally replaced the stock breather (as I noted above). The map I'm running now is the one I had last season before the breather swap. So essentially the stock AC with 2-2 big radius pipes. This weekend I will tinker again with the maps to account for the new AC. Though since the above recommendations, I've had no problems with it stalling out since. Most of my idles sit around 8100-1100ish. Either way, the stalling appears to be fixed from cleaning it out with seafoam.
