I have a 2007 softail deluxe with 20,000 miles bought it last year of the original owner who bought it new in 2007. When I got the bike it had Vance and Hines big radius ground pounders and a stage one big sucker air cleaner. I got the bike down south near the coast once I got it home it had a stutter not a miss. Like its hitting a rev limiter .. once u get to half throttle. Its worse if you twist quickly . If you twisted slowly it will climb and iam able to go past half throttle but its sluggish. If you twist slowly bike will still not get over 85-89 MPH it will just stutter .I thought this may have been the elevation change since I brought it back to the mountains of Virginia but I realized with the EFI there should not be any issue with elevation change like the carbureted bikes. put the stock air cleaner back on it thinking with the mud and not having a tuner was having something to do with the issue. But it still did it I have pulled the pump replaced fuel lines inside the tank replace the strainer inside the tank replaced the line from the check valve to the injectors. I have also replaced plugs wires coil pack ( drag specialties ) the throttle position sensor and pulled the injectors cleaned them and check them they are working just fine had a little bit of trash in them but nothing major. The reason that I pulled the injectors its because when I took the pump out I found a mummified frog still completely intact but hard as concrete.( how? I dont know lol) but surprisingly even with it in there everything was still pretty clean. Only mod that I have done is 18 inch Carolina gangster apes, with a burly cables and wiring harness. The bike is not showing any codes on the dash or throwing a check engine light. I have tried holding the throttle past half way and let it stutter For a wow to see if a check engine light will come on and it will appear but then goes away once the speed decreases. When it is doing to stutter as I Call it it is putting blue flames out of the exhaust. Once I get home do a diagnostics check nothing shows up I get the nonE on all letter in the diag . The fuel pump has recently started making an odd noise once the bike is shut off it sounds like its coming from the injectors its almost like a gurgling/whistling noise. The fuel pump will build up pressure and turn off as it should. With a 96 and a 6 speed and a 145 pound rider this bike should have a lot more get up and go. Any suggestions on this issue that Im having would be greatly appreciated thanks in advance I will post a video of the sound Im hearing and I will post pictures of the frog also if you want to good laugh!! thanks gordo1
Hard to tell from an online description alone, but my first inclination was a fueling issue. Did you check the plugs to see if it was running rich, or maybe lean..?
If you have the tools, I'd probably do a compression and leak down test just to rule out issues with that part of the equation.... Seems you have also ruled out the spark portion of the equation, which brings us back to fuel....
Did you replace the fuel pressure regulator when you were inside the tank....? It's supposed to keep fuel pressure at 55-62 psi... based on the sounds you now hear, maybe check your fuel pressure at the tank fitting.. The Fuel Pressure Regulator housings have been known to crack and cause issues...
Since you've cleaned the injectors and say they are functioning fine (that was going to be my first guess), and tunes don't just "go bad"... that leaves an air intake leak, Manifold Air Pressure sensor, and maybe even the IAC.(usually only affects idle, but I have read of people claiming a bad IAC caused miss/stutter problems at cruise speeds)...

Keep at it, you'll find it.... remember to report back what it turns out to be...
You say it has a Stage I on it, I do not see that you have or mention a tuner. It may need a tuner to make it run correctly with the increase in air flow.
If it's not throwing codes, then stick with examining/replacing the fuel system parts first. I'd replace that fuel pump first even if you think it's OK. That frog may have cast a spell on it years ago!

i have put the stick air cleaner on it and it still runs the same no change
I have checked the fuel pressure at idle and at open throttle it holds about 58 at idle and right at 62 open . I have checked the plugs and they look good! I checked the fuel pressure regulator and it is not cracked or damaged in anyway. Currently I have the wish bone off and I am cleaning everting thing and replace gaskets ( manifold gaskets had damage but they where still sealed properly) there was more trash in the injectors so I am going to flush the fuel system while I wait on the gaskets to come in. It threw a code the other day for low voltage at injector cylinder 2 but all wires look good and passed a continuity test from the plug to the ecm. I did notice the butterfly valve was sticking so I am hoping that it was not allowing the TPS to self calibrate and thats my issue but once its all back together Ill be sure to let yall know .
