I have an 06 heritage softail. It’s only firing on. One cylinder and can’t figure out why. Tried new coil and new wires, no change. Tried putting in a new ECM and check engine light comes on and fuel pump won’t run.
now the reason I changed the ECM in the first place was because i hit a bump kind of hard and felt something rub my rear tire, thought i bottomed out, come to find out the Ecm fell through the fender and the tire rubbed a hole in it and some moisture got into it. I was told my bike might be old enough that I wouldn’t have needed to take the bike the the dealer to get reprogrammed but now thinking I might have too.
I would much appreciate any help at all thank you!

It's possible that during the ECM incident, a connector, wire, or connector pin in the ECM area, that controls the spark, could have been damaged.
You will most likely need an HD Factory Electrical Diagnostic Manual to get the info you need, #99498-06
Then, if you have the skills, get a multi-meeter and check the wires and connectors. The diagnostic manual will most likely have a flow chart to follow for trouble shooting your issue..
