I have a "01 fat boy with this same set up. Always wondered about getting security working on it, since I have a fob that has been in my gun safe for a decade. When this thread popped up, I thought cool, let's get the fob going. After reading all this, I'm going to take this fob and shove it- back into the gun safe that is.
