I stand corrected. It sounds like the OP's wife has many choices.

You can lower the suspension on any softail and lose about an inch, then a different seat could give you maybe another inch. The Deluxe would be my choice. Grab a catalog from your dealer and you can check all of the seat heights. You can do it online but the catalog has all of the models side by side for easy comparison. Good luck with what ever you go with. I always envy a guy who has a wife that rides her own bike. You're a lucky man!

Get a Deluxe or a FB-Lo and put an air ride on it. Should be more than enough to let her sit comfortably on it.

According to the Harley web site, the Fat Boy Lo is a quarter inch lower than the Deluxe, "laden". I'm not saying a quarter inch makes a difference, I'm just sayin'.

someone said something about floorboards being bad? i think forward controls would be a bad idea. floorboards give ya plenty of leeway.

The problem with the floorboards for short riders is the kick stand. It is hard to reach. I am 5'1 and ride a deluxe. I somehow manage to get the kick stand up! Your wife will be fine on a deluxe.
