I was told to max out my o2 bias tables and sure enough it fixed it. I'm not a tuner but try a search on o2 bias tables and it might put you in the right direction.
I'm running Rush slip-ons, no intake change or tune and am getting the same thing. Oil temp seems to be fine. Haven't looked at the plugs yet. I think some of that popping has been there from the start. You just don't notice it with stock pipes.

Same here. 07 Fatboy, with Rush Slip Ons with 1.75 baffles.
More fuel needs to be added at idle and low throttle, just go a little at a time till its gone. I have the same tuner and thats all thats needed. If the bike was tuned just don't mess with any other tables
If your SE tuner was set up to be 'street legal' by an HD dealer then it is probably too lean. Since you have O2 sensors, the target AFR is too lean when the engine is turning higher RPM's but your throttle is at the 0 position. This is easily fixed by an aftermarket product like Thunder Max by enrichening the mixture in the right rpm/throttle position ranges. I don't know if you can do that with an SE Pro Tuner but since it is a 'race' tuner you should be able to have it adjusted... it just won't be 'EPA compliant'.
I have a little on my Heritage. I actually like it. My Heritage was dyno tuned and I've read some decel popping is normal. The shop that did the stage one said bring it back and they'd tune it out but I never took it back. I was primarily afraid that he would tune it out and I'd lose a bit of power. But I actually like it. Some times it just kind of burbles.
