Same thing on my 07 Custom. Id Hit a fairly decent size bumb and she would clunk. I figured its under warranty soI took it in. When I picked it up the next day I get the paperwork and see there a nice little $41 Charge for an " Adjustment " to the steering head bearing. Italked w/ the Service manager and he says any adjustment wether its clutch, throttle , or steering head is not covered under the Warranty and therefore they charge 1/2 hour Labor to fix it.Although the same item is covered under your 1K,5K,10K services. I argued that itsonly been 2K milessince my 1K service and it should be covered but he says no.Icould argue with him until the sun came up but in the end I had to pay it to get my Keys back. I have the Service manual too , sadly I chose to let them fix it and it cost me more than my manual didvery annoying to say the least.
Had the 1k service done at the dealer and I brought the clunk sound to their attention. Told them that I figured it was the stem torque and to please give it a check. I know they checked it because they put a little dimple in the nut cover (or they tapped it wit a ball peen hammer and called it a day). Kinda made me feel like I shouldn't ask for service because if you do we will ding your chrome.
I'm going to check out the torque in the morning and see what happens with the clunk. I love torque wrenches!

The nut was pretty loose if you ask me. Didn't have a socket large enough but I could feel it was on the light side of 45lbs. tightened it up 1/12th of a turn with a little effect on the clunk. 1/8th a turn took all the clunk out and much smoother.
