I think the sound might be a belt that is too tight. Check the belt deflection. I had a tranny go bad on my 02 and there was no whistling sound. Needless to say no more redline shockproof for me as my shop mehcainic showed me all the clumped up redline in the tranny bearing.This was at about 50K miles.
If you're getting that sound coasting into the garage then it's at such a low speed that you should be able to hear it with the bike on a stand by rotating tires manually with tranny out of gear or in gear with the clutch disengaged. I'd start there and see if you can identify under what circumstances you get the "whistle" and what you do not. That will help narrow it down some. As far as tranny noise with the bike in neutral, parts are still spinning, so having it in neutral won't eliminate the tranny from the equation.
Here's an update to the unknown noise. I took the bike to Harley Davidson World in Oklahoma City. I bought the bike from these folks and they have always treated me fair. They called today after keeping the bike most of the day and said they found the source of the noise.
A clip that holds the wires to the front fender light had broken and was letting the wires rub on the front tire. $76.00 later and I'll have my bike back tomorrow. I had checked the front fender for anything rubbing, but the front tire had to be taken off to find the loose wire.
