I would be suspicious that the battery had a poor ground and the alarm system was the ground path for starting, smoking it's wires. When you put in the new battery I would be checking all of the cranking leads and ground cables to make sure they are in good shape.
I'm kinda thinking the same thing. hopefully it didnt fry the alarm system.
