Default 2003 Fatboy wont start

Had it stored up on a lift for a couple of months. Got it down today and it acts like the alarm has been tripped. The fuel pump doesnt run and the starter button does nothing. When I press either turn signal button the signal flashes, the headlight flashes, and the fuel pump pulsates in the same pattern as the lights. The odometer displays nothing. I hit the starter and the motor turned over while the lights where flashing on. In the ACC on the switch it is completely dead. I have tried taking the battery loose, I have tried the on-off-on-off-on, etc... It did nothing to show a code. I am officially stumped. Any suggestions besides the stealership?

Could be a stuck relay. They are next to the fuses under the seat. Try tapping on the relays while you turn it over.

Was it on a trickle charger, maybe battery is too weak to get it to start if not. Sorry kind of confused with the post, I'm tired and I think my reading comprehension is suffering. If it was on a charger I would check to make sure cables and ground are tight. When mine came loose some stuff worked others didn't and it would start, so I would start there. Then check your battery in your fob. Honestly I've never had they're security system so I don't really know the specifics. Someone will chime in. I know on a car I used to have the alarm would sometimes act up when I hadn't driven it in a while and not let me start the car. If I totally disconnected the battery then reconnected it would reset the system and I'd be good to go.

The battery is charged. The battery in the fob is new. Relays are cycling.

From the flashing, sounds like the security system isn't turning off. Have you tried turning it off manually, using the turn signal trick?

Dumb question, but you said it was on a lift all winter, so is it still on the lift? As in, has it been on the kickstand yet? Security system might need to reset.
