I bought it used. It had 13,000 miles. It now has around 13,500. I don't know what the previous owner did to it, but it did have a Vance and Hines slip-on muffler, which I had the dealer remove because it was too loud. I went back to the stock muffler. The bike runs fine, but it does have a certain flat spot when you first roll on the gas, sort of a hesitation. It also backfired sometimes during start up. I wanted to check off all possibilities, that's why I checked the plugs. And yes, I agree with you all that this type bike should normally run lean. The black sooted plugs tells me it is running rich. Other than buying a tuner, is there anything else I can do? Re-setting the ECM by the method I read on another HD thread did not seem to have any effect.
additional....the slip-on mufflers are from a 2007 Standard, so the baffle and Cat are welded together. They come out of the muffler as a single piece. Other than that, no other modifications.

Either someone remapped your stock ECM or there is a piggyback somewhere. I don't know about the reset method you mentioned but I don't think it would remove the remapping that was done. Now that you have stock pipes back on it, it is probably running rich. I would guess that you need to take it to a dealer and have them return the ECM to stock.
There is no automatic tuning on '06's. Whoever put the V&H slip ons on the bike did it right by getting the bike re-tuned probably. (A good idea when there is no closed loop O2 sensors).
Thanks, I will do as you suggest and have the ECM remapped/and or returned to stock. By the way, since these pipes came from a 2007 Standard, they had the O2 ports, which I had to plug up. Does this make a difference later on if I want to purchase a tuner?

I don't know about all of them, but on my ThunderMax the O2 sensors are automotive size. I know that newer HD's have smaller O2 sensors but I don't know what size were on the pipes you have. You may have to change out the bungs, also... but if they are the right size, that is a big plus and I would go get an autotune ECM right away.
You do need to keep your eye on the cam chain tensioners on your bike. They are going to fail. When they do, that's a good time to change the inner cam bearings to a better bearing and change cams. When you do that, you will want to get a tuner.
