I don't know how old yours is, but I just installed the latest version SmartSecurity module (p/n 41000021B) & siren this last summer on a Slim.
If I want to pull my battery all I need to do to disable the alarm and siren is to turn the ignition on, then disconnect the battery.
No siren.
I have an '03 Fatbou with an alarm. When it can time to change the battery, I just disconnected the old battery and replaced with a new. Have not had any problems. Are you sure you have made every connection to the battery?

The problem is that the battery went totally flat during transport & I don't have an owners manual
All I did was take out teh battery and put in the new when I had the smart siren on my softail. Never had a problem. Make sure the alarm is off before pulling the battery is all.
