So my new 2011 Heritage won't pass inspection with Vance and Hines Slip-ons. I have a set of stock Sportster slip ons that fit but obviously won't bolt up to factory mounting location. Will it hurt to run those just to the inspection station about 10 miles away to get it inspected and then put the Vance and Hines back on.
It's not going to hurt engine internally, but you surely do not want to hang all that leverage off the ends of the two bolts on the header pipe flanges. Fab up something even if it is a bent bolted bracket up against the back side and a big SS hose clamp. The hangers are what support the pipes. The actual pipes should only snug up since it's real easy to over tighten them, ringing inner pipe making it a bear to take them off later for certain mechanical adjustments and maintenance.

I wouldn't risk damaging those flange bolts either. BTW are you sure your Heritage would pass inspection with those Sportster slip ons. Them guys at the inspection department (TÜV or DEKRA) are not dumb . They will most probably know the difference. Especially if you show up with an exhaust not properly bolted to the bike they might even shut down the bike immediately.
Best would be to get some street legal slip ons for your Heritage .
I'm not saying they are Dumb but the last time I went they didn't even look at the way it was mounted or under the bike only cared about lights, how loud it was.
You do bring up a good point but my experience is that as long as the lights all work, its not dripping oil and its within spec noise wise it will pass.
