I removed my stock V&H baffles from my 2:2 Straightshots and installed BCT Thunder Monster baffles. They took away most of the popping in decel but not all. If I don't let off the throttle at high rpm's it's not so bad. Might be worth a try, if nothing else you'll get a deeper growl out of them.
I recently added the Fuelpak to my 07 Fb and initially had the jakebrake sound.. that's exactly how I described it to the tech guys at techsupport. it only happened between 3k and 2k on decel with approx 20% or less throttle, once it got to 1900 r's it would pop a lil a few times then settle out. after a few emails and fine tuning the settings.. the "jakebrake" is gone and the bike runs better then it ever has.

you must have got rid of the lean (too much air) by replacing high flow baffles with lowing flower baffles (less air)
in other words, instead of the engine pump moving the most air it can (max power) you choked it down to work within the AFR it has (less air, less power)
i would think you would be happier with more fuel, and the higher flowing baffles = more SOTP fun
