Just my experience, there is more wiggle room in that exhaust that it appears, give it a try before you mess with the shift rod.
exactly what I had to do.

i know this is a old thread but i am having this same exact issue. How do you add more bend to the shift rod? Thanks.

I had the same experience with the Cobra true duals, and order the Paughco shift linkage part no.: 10240833 worked perfect.

Did you run this with the bend going over or under the pipe? I've got samson duals on my 97 Heritage and ended up running a bent shift rod over top of the pipe.
