Financially I could not afford the get these both done now, plus a remap I have two options, do one of the two now, say the pipes and wait 2 months and do the filter, or I wait and get it all done at the same time.

Yes, you could do the pipes now and the filter later. Just adding pipes usually doesn't require a new tune.
After you do the air filter you are probably going to have to add a tuning device.

Just wanted to make sure you know that the short shots will affect your low-mid performance unless you add some sort of baffle (restriction) to them. People get them for looks and sound, but they do affect performance out of the box (so to say).
