Hows it going? When I go to start the bike, the engine will turn over then it will pause like the battery has no juice, and after the pause it will start up. Its a brand new battery though. The starter was chattering but when I changed the starter relay it fixed the chattering, but it still feels like the bike doesnt want to start. HELP!!!
How old is the battery? An aging battery won't hold a charge as well as a fresh one.
Check the battery cables, make sure both ends of the positive and negative cable are tight and clean.
Do you have this problem whenever you start the bike, or only sometimes - say, just when the engine's hot? A common issue on 1200s is that the starter isn't powerful enough to spin the crank if the piston stopped moving on the compression stroke, and you can get some kickback.
My 04 XL1200C does the same thing. My starter was getting slow last summer and I figured the battery was going downhill. If I would of slid it out and snugged up the negative terminal it wouldnt have melted the post on the battery. I had to buy a new battery and it was crappy too till I put my C Tek trickle charger on it and it reconditioned the new battery to the power it should have. Still it turns over and then pauses then starts like yours does.

also is the bike stock ? a larger crank can cause the hesitation issue .

Has your new battery been fully charged?
Could be a poor cable connection, or just a bad battery cable. Could also be a starter going out. I would start with the cables.
I tried starting my bike earlier and it clicked like a dead battery and I smelt burning, so I pulled off the battery and the negative terminal was melted. I started inspecting the cable and there is a small fray in the negative cable. Im gonna replace the cable and see if helps. Im willing to do anything to avoid pulling the starter. If its not the cable ill probably have to pull it. Also would you rather rebuild the starter or buy a new one? Of course you guys know H-D stands for hundreds of dollars not Harley-Davidson!

If you find out it's the starter, you might consider an ALL ***** STARTER.
I put one in mine and no more hesitating. She fires right up : )
