Ecm issues
I have a 2012 forty eight. I switched my exhaust from the drag pipes I had on there to the Vance and Hines short shots.
i also had a power commander on the bike. After switching pipes I changed the map in the PC5 to the correct one. After doing so my bike ran like crap. I took it to a shop and was told my PC5 has dropped its ability to communicate with the ecm. They advised I should go back to stock pipes and intake or get O2 sensors on it and get the Vance &hines Fuel pak. So I bought the O2 sensors and FP3. After installing the new parts I started the bike up and it runs even worse. Idles at 1300 rpm, and breaks up constantly when you hit the throttle. Switching between maps on the Fuel pak does nothing. There is no change in performance when I add or try a new map. Could my ECU be corrupted from the PC5? Where should I go from here?

Yes it could be corrupted I've seen it happen. Power commanders and vh fuel packs are absolute garbage. Get a Harley Davidson street tuner and air cleaner. Do the stage 1 and put a Harley map in it. If it's corrupted you're screwed and may need a new ecm.
sounds like your tune is just off. did you change the exhaust gaskets when you changed the pipes? was anything else on the bike changed.... that you know of?
