Default Ignition issues

My wife's 2001 883 Hugger has an ignition issue. We replaced the ignition module as we were loosing our spark when the bike got hot and we also found a broken wire in the wiring harness for the stop/start switch which we fixed. We replaced the plugs and plug wires when we did the ignition module. The bike seemed OK we only did local trips with it until this past weekend we went for a 500 km trip. The bike worked great for first part of the day then it quit on her driving at highway speeds. She pulled over by the time I pulled over and got off my bike and walked to her the bike fired up and seemed fine. We drove for another 40 mins to our hotel and spent night. Bike fired up in the morning and ran fine we headed for home bike quit again about 30 mins in same thing by the time i got to bike it started and ran again. We drove 2.5 hours no issues. Stopped for gas about 40 mins from home. When she fired bike up bike had a miss to it. We headed out miss went away. Bike quit again half way home from gas station and again fired right up. Made it home and bike seemed fine. . I pulled plugs and the are burning fine. I have also done the carb. over during the winter. Any ideas??? I am leaning towards stop/start switch as the one time it stopped on us it would not fire. I flick the Stop/Start switch off and on then bike fired. Any help would be appreciated!!
