As for holes in the main needle jet holder, I ave not a clue. I haven't personally replaced it, simply checked that it was free and clear of any dirt particles and reinstalled.
Yes, we're on the same page. The needle jet inserts first through the same hole as the needle jet holder and how far it goes in is limited by its collar. Once seated and the jet holder installed, the needle jet should be visible, protruding upwards into the throat of the carb. You should be able to see the needle (it hangs down from the slide) going into the needle jet where it protrudes up from the bottom of the carb throat. If the needle just looks like it's going into a hole in the bottom of the throat, then your missing the needle jet.
