Can anyone direct me to a good 6 speed transmission? My bike has a 1200S upgrade kit in it and I could really use another gear. Currently It has the 5 speed transmission that is stock in the 2003 XLH Custom 883 Hugger model. I would really like to bump it up to get more out of the bike. Any help is greatly appreciated.
Also I have been hearing talk around here of I should get a mikuno carb or a S&S carb or a screaming eagle carb. I am mostly thinking of just rebuilding the screaming eagle carb that is in it from the upgrade kit already but any advice on whos carb really is the most durable for the long run would also be greatly appreciated. Or if I should just stick with the stock screaming eagle thats on the bike.
Check out Baker for the trans. There is nothing wrong with the stock carb that some "massaging" won't cure. A good shop will be able to help with that, and will be way cheaper than a whole new carb.
If you are just looking for more highway speed or lower rpm at highway speeds you can change the transmission final drive pully to one for a bike that came with a 1200 motor. That would be the easy thing to do. Or you could install the complete primary drive from a 1200. Both will accomplish the same thing. One just a little more than the other.
for really good advice try Jim's Cycles in Axtel (near Waco). He is up front about everything. He can tell you what you can do for the best bang for your buck and will tell you straight out if you will be wasting your money.

On a 2003 model, the primary gearing is the same for both 1200 and 883 engines. The only difference is in the transmission sprocket (29 vs 27 teeth) like you said.
I agree with the other guys when they say you should just bump up the gearing. It will be significantly cheaper than a six speed transmission. However, if you really want a six-speed, go for it.
