So I had an issue last night riding on the freeway. As I was riding it was almost like my engine shut off for a second and then picked up again. It did this a few times. I was nearly out of gas though. Is that a symptom of running extremely low on gas?
Possibly. Did the problem continue until you fueled up or switched to reserve? Fouled plugs could also cause a problem, as well as anything else in the ignition system. Need to know more details about the circumstance and bike.
In my admittedly-limited experience, you're just low on gas. When it starts doing that, pull over to the shoulder as soon as you can and switch to reserve, then fill up. You do not want to be in the middle of the freeway with a motor that won't run.
If it's something else that's the problem, it'll probably keep happening after you fill up.
Hmm, I am going to check my plugs to be sure. I was almost dry I know, but I have never been that low on gas before so I wasn't sure. I did just put a new exhaust and tune.
You just ran out of gas. I had the same thing happen to me on the last 70 miles of a 2000 mile journey. I was pushing it for home and thought I'd make it to Fargo, ND, as it was only 10 miles away, but I didn't. I had to call a friend to bring me gas. haha
PS. Do newer/non-carbed Sportsters have reserve tanks or easy petcock access?

Nope, no petcock, the "reserve" is just the last half gallon when the fuel light goes on. I believe.
yeah, that's a running out of gas issue almost certainly. I had the same thing happen to me except I was in traffic. Taking of from a stop light was all squirrly until the gas sloshed to where it needed to be then the bike just took off. Very weird.
