Drive it slowly on a back street to brake and release a few times. The lift the rear and spin tire. If it just hits and spins and hits with just sound but no real drag that is pretty normal. Both mine do it and my rotors run within .002 or so. I always hear my front wisping while backing out of garage
If your brake pedal is now set lower, you have re-assembled the linkage incorrectly. If your brake system worked before, there is no reason for it to "lock." Also, highly unlikely you suddenly have a warped rotor. This mission was supposed to be a simple exhaust install, right?
Now, rolling it around and hearing a "squeak" or two is totally normal. If you have not ridden you bike for a while it will maybe even squeak a bit when you first ride.
Please buy yourself a Factory Service Manual, you can see what the assembled parts are supposed to look like. From now on, maybe you should take a photo of the area you are working on beforehand, so you will have a point of reference.
