I just bought a new rear pulley, but i just noticed its a 64 tooth and i believe my stock 09 1200 custom is a 68?
What will this affect if i run it? Or can i even use it?

I don't understand this. Do you mean real numbers (ie it would affect a dyno run), or just seat of your pants?
It applies at the wheel, not the engine. Dynos measure this and then calculate the engine output. There is a good article on the NRHS tech tips section about HP and torque.

I think you have it backwards.
Going from a 68T rear wheel pulley to a 64T pulley will give you a higher final gear ratio. The rear wheel will be turning a higher RPM in relation to the front (drive) pulley.
The speedo will be showing a speed that's less than your actual speed by ~6%.
