I don't know very much about EFI on Harley's, as my FatBoy is the only "Non-Carb'd" model I've owned, but it doesn't show any of these conditions on startup.
No 'pause' when the engine is cold and started, and when the engine is warm it doesn't go into a 'fast idle' condition.
But the bike isn't stock, as it has the SERT installed and was also dyno tuned. It might be the FatBoy had some of those conditions when stock, but were resolved with the SERT/Programming, etc....

When I take my bike in for the 1000 maint. I'm going to ask if they can change the programming so that it idles lower when hot on a restart.

My bike does the exact same thing. Hesitates at cold idle for about 30 secs then operates normally. I dont have a problem with it. I just consider it to be normal with these efi motors. I also experience the high idle after a warm restart. Its fine if u only shut the engine downfor about a minute, but leave it longer than 5 min and its gonna high idle. I dont like that much myself, but have grown acustom to it.
