Hey all !
Brand new here with my FIRST Harley a 2009 RK Classic. It has V&H pipes and a Cobra Fi2000 Power Pro Auto tuner just added to the 96 ci's.
I have done several chrome mods thus far but was looking into a different air intake to give the twins more air. However, the stage 1 mods all seem to NOT have a rain cover. I do not wish to get caught in the rain with a pure air sucker!
Any mods that can give more air AND have some sort of cover or protection?

I have a RK Classic also. The SE Breather is cool but for me it didn't match with the theme of a classic. I went with an HD Ventilator in chrome. Comes with a rain sock.

FWIW, most changes in air cleaners will not provide any additional air to the motor. The stock air cleaner flows more air then your stock 96 can draw (sorry, but it's the truth regardless what the marketing gurus say).
Unless you've done extensive mods to the throttle body, intake throats, heads, and so on, you won't realize any benefit with a change in air cleaners except for looks.
So, with that said, go for what appeals to your taste.

As far as rain sock, with a K&N filter just keep it cleaned and oiled. Rain sock isn't worth a flip in a downpour.

An open air cleaner in the rain never caused any issues for me , I ride all year my bike is my only transportation. I will put a rain sock on it if it's raining when I park it so the water won't just sit there and soak the filter.
