RE: mp3 plug in
For MP3s (depending on how you rip-em) figure 1 mb per minute of the song. so in reality a 700mb CD will hold roughly 700min of music MP3s which is almost 8 hours of continuous music before it has to start repeating. IPODS are nice because you can select what Genre or artist or playlist you want to play where the MP3 CD in the HD player will basically play the songs in a 'sorted order'. I think it is based on FILENAME. So if you want to rip your own music you might want to make the filenames something like [ARTIST]_[ALBUM]_[TRACK]_[TITLE].mp3. The problem with this format is the filename can be so long you don't get to even see the title of the song on the LCD Display.
I'd first check to ensure you are 'outputting' enough volume from your MP3 player. I wasn't sure what you were syaing when you say the 'volume is maxed out'. Are you saying the MP3 Player's volume button is as high as it goes or the HD Deck's volume is as high as it goes? Maybe check both volumes.
You might also need to adjust the MAX OUTPUT/VOLUME. I know for IPODS there is a setting for this but am not aware of other MP3 players have this feature. So if you have an iPOD check the max output/volume setting and adjust for full maximum when you have it connected to your Deck.
Use a good 1/8" to 1/8" STEREO Mini-Plug and you should be fine. Ensure the plug is well seated in both the MP3 player and the deck itself.
Just some suggestions to look at.

On the Harmon Kardon stereos, there is a little Aux. plug-in on the bottom right-hand side. It has a rubber dust cover (at least on the '07s)
