I bought a cheap cover from Walmart to carry for overnight stays. Keeps the lookers away and dew/leaves off. Very small and compact. It may not be 100% water proof, but could be scotch guarded easy enough. About $20. get the extra large size

I take a HD Oasis Day Cover on all my trips . http://www.harley-davidson.com/store/oasis-day-cover. I'm not concerned about my speakers as much as morning dew (wet seat) , rain , sun , hail and dust . Some of the events I ride to are located next to heavily traveled dirt roads . Dust will settle everywhere , the cover helps keeps it off . Once every year or two I go to REI and buy a can of 'Nikwax tent water and solar proof spray'and treat the cover . The cover will keep your speakers dry if that is what you want . Packs down into a very small stuff-bag.

It can't be any worse than when I wash my bike. I completely soak my bike when washing it. Speakers get full of water. I just open the saddle bag lids and let them drain. They have never leaked. I've ridden through many downpours so heavy you could barely see. Never had a problem.
I do have a cover for my seat. Hate jumping on in the morning with a wet seat.

Nothing is water proof after the Timex law suit, most systems put in motorcycles are water resistant or Marine Grade. Here is the testing we did, with one of our prototypes :
