Had stage 4 done to my 2016 Street Glide Special.
Engine seems louder and as rpms increase seems to make like a knocking noise. When clutch is pulled knocking noise seems to stop. Does anyone know if all this normal?
Without hearing it a"knocking noise" is pretty hard to say what it is. I can tell you that the twin cams can get pretty noisy with high lift cams. It is more of a clattler than a knock. Can you get more specific of post a recording of it?

You now have no induction muffler, with wilder cams and they alone can make mechanical sounds, which is no longer muffled, as it was when stock. When I first modified my bike, many years ago, it sounded as if someone was hitting an anvil with a hammer, just under the gas tank! It didn't take long to get used to. If it persists go back to the shop who installed it. We can't here any noise in here, but plainly they will be able to.
