I'll email them again this weekend. This time I will specify that the "cat" is still in the head pipe. But I did tell them that everything was stock the only thing I did was remove baffles. Is it possible that the "cat" would cause the crackling/backfire?

The "cat" in the headpipe is an efficient muffler and allows the mufflers to be opened up with out a drastic sound increase. The "cat" adds little to no restriction. If you remove the "cat" your open muffler will sound loud and "blatty" The decel pop is created by removing back pressure in the muffler. You must run a restrictor of some kind to increase back presure. It's not good to run it the way it is now. If you go "catless" it will be worse. The "cat" does not cause backfire.

So essentially what you are saying is, no "cat" good. No baffles his no good. And what would the repercussions be for running with no baffles for a while? I've heard that removing the "cat" helps with engine temperature. Would it be better to remove the "cat", and go back to having baffles in the pipes.?

I would look into a set of fullsac baffles they sound good and wont kill your wallet. Most of all the bike will get the proper back pressure it needs to run correctly. Here is a link to a video of them installed on another harley. He makes kits for cvo mufflers as well.
