Default Lowered Road King

Hello I am new to the forums here and am in need of some help please. I have a 2001 Road King Classic and I recently installed a lowering kit to drop the rear 1". The instructions called to remove the shocks and then remove the nut from the stud coming out of the back of the swing arm tube, in order to secure the lowering kit to the bike. Everything installed fine I believe except for when the nuts were to be re-secure to the stud. The nut on the right side tightened up quite a bit and the one on the left did not right as much. Are the nuts needing to be equally tightened in order to maintain proper alignment? Nothing was loosened or messed with regarding the axle. It was strictly the nut which was removed. Thanks for any help.

i put a lowering bracket on the rear for a 1 inch drop... it was a simple procedure...unbolt shocks at bottom... bolt bracket on where shock mounted, bolt shock back on to the new bracket.... had nothing to do with the swing arm?
