If I want to take off the rear boxes as well as the bar underneath and in front of the boxes, is there a bracket to hold up the muffler in the rear?

no, you'd have to fabricate something...like braces coming down off of the fender struts
some 2 into 1 systems have a mount at the tranny end cover and an extending arm to mount a muffler.
the touring frame is pretty darn ugly without saddlebags to hide it.
pull them off and stare at it for awhile- I think you'll happily put back on

Yeah, bike looks like crap without bags. Only time mine come off is when I am doing a thorough cleaning or service that requires removal.
You know, I thought about that before posting. So, I re-read the post a couple of times and I asked myself, "Self, is he asking about a bike he already owns or is he asking because he's thinking about buying a bike?" I concluded, based on the way the first sentence was composed, using the present tense as opposed to using the future tense (I will want...), that he had already bought the bike.
Agreed that they are ugly without the bags but to each their own. Like Mike stated there are a lot mod's to be done to support the mufflers if you mess with the supports.
