One of the biggest shift problems I have ever seen is after market heim sphericial joints. There is a reason there is slop in Harley's joints on the end of the shifter. It helps even when you lazy shift for the transmission to finishing sucking the drive dog in.
Chrome Hemi joints with nylon bearings are junk along with most others. They need to be the loose (hard to find) type SS ones. You should be able to take the joint with your thumb and pointer and freely turn it.

While I've not generated the issue, I've fixed it on other peoples bikes.. Always something to look out for on assembly.. With everything assembled, it is good to run it through the gears while on the lift and make sure there is full travel both up and down.
