Well I picked up a couple new O2 sensors today and installed them in the bike. After letting it warm up and a quick spin around the neighborhood, the rear one seems to be fluctuating a bit better than the old one. By all accounts I guess they were due to be replaced as everything I could find on oxygen sensors said the two wire ones should be replaced every 30,000 to 50,000 miles. I’ll have to keep an eye on the temps and see if that fixes the issue, but in just that little bit of time riding the two cylinders were only about 20-30 degrees apart.

Change your spark plug wires if you haven't already and go for SE wires or the FuelMoto performance wires. Made a big difference on my 50K plus miles 07 bike. big difference. Together with the plugs the wires/plugs are a big part of HDs adaptive spark knock sensor system. My bike ran so much smoother and all but eliminated spark knock events.

Well it seems the fix was the new O2 sensors. Noticeable difference in heat at stops now. For some reason that old rear sensor would only give a signal that it was running rich and the ECM must have just kept trying to lean it out creating all that extra heat. Even at a stop it would show .9. Now at a stop both sensors show 0.0 and it seems much cooler.
