I thought it was pre-2007, and the OP has a 2006. However, would not be the first time I was incorrect.

Proper break in, oil level and adjustments have always help me the most.
You didn't think a REV limiter was on there to limit speed did you. Along with finding neutral so many just can't find gears.

A primary chain that is too tight, will always make for a hard to find neutral...

The early TCs had a problem shifting from 2nd to neutral; in fact the owners manual said it couldn't be done, you hadda shift down to 1st, then up to neutral. It COULD be done if you were careful, then sometime around '06 they came out with a free fix. (free; imagine THAT!)

I believe it is technique.
If someone just stomps at it, and expects it to go to neutral every time, just think about it.
When I want neutral, I have a heel or toe on the foot board, and with a controlled rocking motion I ease it into neutral, from first or second into neutral does not matter which. I just about always go from second to neutral every time I stop at a gas pump.
When I rode metrics, I just had to develop a feel for toe shifting into neutral. Foot on the peg, and again, using a rocking motion.
I am not surprised that "Stomp And Hope" often does not work.

What's the mechanical explanation for that? I don't see how it could be related.

Just looked at the service manual for my 04, and there's no adjustment. Different set up.

Yep, new bike issue mostly. I've had a bit of trouble on every new bike I've owned. Not enough to complain about but after a few hundred miles it becomes seamless.
