Putting my bike back together and for the life of me cannot get the top of the rocker box to stay aligned with the bottom. Whenever I start to torque the bolts (in sequence from the manual) it slides to the right and leaves a nice lip on the left side. I’ve tried both covers, snugging the bolts in a different sequence before torquing, trying to hold it in place, amongst other things. I’ve done the boxes on a few bikes and never had this problem. Anyone have any tricks or tips I might be missing? Think it will leak like this?
Were they lined up when you took them off? Mine do the same thing & I've given up trying to change it. If you loosen the rocker boxes themselves & shift them over a bit it will help. Some folks use Rockout inserts to line up the rocker boxes, then remove them & install in the supports as designed.

I recently installed the Rockout inserts and my rocker covers didn't line up perfectly
either after putting everything back together. I'm guessing they were probably like that in the first place but I never noticed. And even now knowing thar they're not perfectly aligned, I don't notice it either so no worries.
I just went out and looked at both bikes in the garage. None of the rocker box covers are perfectly aligned. Guess in just never noticed when I torqued them down. Must be normal.
There are no dowl pins (should be) and they will move the travel of the bolt holes.
As long as they are installed correctly with yammabond or equivalent you will have no leaks.
You can go bareback no sealer...I would not.

Make sure you clean both surfaces and there is no need for a sealer. I use acitone to make sure the two surfaces are degreased and the rocker box gaskets seal very well on their own.
