I've been running an FP3 on my Stage 2 for about three years. Runs great!
If you plan on getting it dyno'ed, you're better off with the Power Vision since, as mentioned, no one uses an FP3 to dyno.
As far as the "why" part of your question, the answer is because your bike will thank you for the tune.
