I have a 15 Streetglide Special and Im getting code P1356. Bike runs fine, but when I stop at a destination come out and start bike its in limp mode. I take off and after a mile or so it clears up goes back to normal. I have changed plugs and wires and checked all connections that I could and nothing seems to be loose or disconnected. Could it be coil, fuel filter?
I would think fuel would affect both cylinders, unless you have a fuel injector issue...
Bring an inline spark tester with you and when it goes into limp mode, see if you are getting spark to the rear cylinder.... If not, time to play with the multi-meter and check the coil and coil to ECM connections.
If you are getting spark, then inspect the connections to the rear fuel injector closely, and pull out the multi-meter or a noid light to test power to the fuel injector.
What mileage is on the bike? When was the filter changed last? Coils generally either work or don't work, nothing in between. If a manual is available, look for that code, it should steer in the right direction. I don't have mine at hand.

It only has 16,000 miles on it, I never changed the fuel filter. It has me scratching my head as to why it only does it intermittently and not all the time.

That wouldn't be unusual with an electrical problem... Dirty/corroded connectors, loose/worn/broken wires, etc. can cause intermittent contacts... Some electrical sensors will have intermittent issues, especially when they get hot, before failing altogether...
