with the mechanical stops in place. you can remove the jack with the bike on the lift. Can you take out the jack mounting bolts and does the jack tip have exposed threads that can be turned down to give more room for getting the jack out?

Well if it's locked in the UP position and you cant get it higher, I'd say try that allen screw and see what happens......
If you can get that jack out of there you can put another one in there......
