I have the same problem, I just consider it to be a sign of the bike is for riding, not for show, its kind of like old leathers compared to new, the sign the rider/bike have been there and done that. As for painting the inner fairing, it looks good, if you go that way I'm sure you will not regret it. I thought about doing that, then re-considered it when I thought about how many gallons of gas I could buy with the money.

based on the recommendation of a friend of mine, I tried some Turtle wax F21 protectant on my roadglide inner fairing. so far it seems to be holding up OK after a few washings now. sorta like armorall but apparently more permanent and it dries... not sure yet of long term durability. I figure it may be a 3-4 times a year thing for me with this stuff.
