I have the same set up as you do and been riding it for over a month now.
About the rough idle, my first question to you would be what octane are you burning? The reason I ask is. In my little town i just have 1 pump in the whole town that has 91+ octane. When i had to fill it up with 86-87 because the 91 pump was broke. It idled like crap when cold a lot rough with the PCV than before when i had to use 86-87 gas. Also even with 91 gas if its cold out (under 50) its a little rough but once it warms up never had any problems with it.
About the fuel mileage. For me its been all about how hard you twist it. Still using the performance map from Jamie and if i keep it around 55-60mph and just smooth easy going thur the gears when speeding up, been getting 40-44 being 2 up. Now head down the road with a lot of curves and twisting the throttle a bit and boom drop to 30 mpg and one other time i checked fuel we went into a 25 mph headwind for 100 miles running 70-75 and only got 32 mpg.
oleokie, I always use 93 octane, but your's is a good thought. In any event, I turned her on today and, of course, the idle was fine straight away. Perhaps things are still settling down? I plugged in the laptop and can see that the throttle is at 0% at idle, so that appears to be good. I think I'll just ride for a while and see if anything seems out of whack. Don't misunderstand me though, I am thrilled with the upgrade and would do it again in a heartbeat. Thanks to all for the insights and advice.
I reset my throttle position after the bike was warmed up but it was probably 20 minutes after I shut it down. It was showing 6 before and now 0. I've not had any problems except for gas mileage....about 30........but I have only been on short hops to the store and back lately. It sure runs good though. I'm running a fuelmoto canned map for my setup.

Short hops make a big difference. I've been watching my range indicator on the odometer and I can see that before the bike hits about 180 or so on the oil temp gauge (about 15 minutes riding after 3-5minute idle warmup) I will lose 2 miles of range for about every mile traveled. Once the oil temps are in the 185 to 200 range the range indicator matches the miles traveled pretty closely. Take it out and stretch its legs a bit and if you can keep the right wrist under control I think you'll see an MPG improvement.
