Negotiate a cam swap for the replacement of the cams you had and also seriously consider either a gear drive or hydraulic conversion (can't emphasize that enough). The cam tensioners are the weak link on '99 to '06 engines. Might as well swap out to a 95" also - just a few pennies more. Sorry the previous owner was so lax about maintenance. I wouldn't trust the stock tensioners for more than 5K-10K mi. without an inspection. Some have reported failures as soon as 2500 mi. (happened to a buddy at 3000). When you're done you'll like the added power from the 95.

Those tensioners must have been down to the metal and then some for it to mess up the top end. I just did mine at 33k and they had lots o life left in them.

A good shop would negotiate on your build, I would take it up with them and see what can be arranged.

Doesn't sound right to me either. And it IS all covered by warranty... sure. But, the more they open up and screw with, the more chance of them doing a fork up!

It does not hurt to push them on it to see if they give in.

I was told by a friend that they wouldn't put the high rise cams back in it, they would just rebuild it to stock. My question is, should I be bent out of shape about this since it was already done when I bought the bike used or should I just be grateful that it is being done at all after the mods were already completed?
I have kinda mixed emotions on this. Part of me is kinda bent that it won't be in the beyond stock condition as I bought it from them and part of me feels as though they are better than honoring the warrenty as this work was actually after the original sale of the bike. Sorry, don't mean to whine myself. Opinions Please
If I'm reading this correctly you're takin' the word of a "friend", not information directly from the dealer. If an extended warranty was issued on a used bike it should cover the bike as it was sold but not changes made after the sale.

The "built back to stock" decision only applies to motors sent back to the factory for a "factory refurb". It should have nothing to do with your situation. I'd check with the dealer before I jumped to conclusions from what someone with no reason to be involved said.

Of course while they're in there it could be a good time for you to pay a little difference & upgrade things you want done. I'd definitely consider upgrading to either the hydraulic tensioners or gear drive.
