I have about 400 on mine and the vibrations have decreased a bit, except for the vibration at around 1800 RPMs. I took mine to the dealer and he said it checked out fine for him. I will say I had the exact same vibration at 1800 rpms on my 02 Road King. But the other stuff is milder than my first ride.
The other thing that concerned me was my primary seems a little louder than my 02 after a good warm up. Again the dealer says its OK. She sounds just like a Harley.
I don't seem to have the famious 5th gear whine some folks have.
I'm having so much fun on this bike that I can get enough time on her. I even like my seat for solo riding. I will have to find one for the misses however. Will a Road Glide seat fit the SG?

You want a seat for the misses? think about the stock EG seat from the 08 year. It is VERY comfortable for me and MY misses. I can't back my bike up with it if I am on any kind of incline due to my inseam size but HOLY CRAP is it comfy.
OK here's a follow up. Bike has 11K miles. Today I test drove a '10 FLHX at local dealer open house. '10 FLHX is far smoother than my '09 FLHX. The vibration is still present between 2200-2900 rpm. I rode the bike to Sturgis and back and several times my feet were numb. I am not lugging bike. I was so depressed that I purchased a lemon that I started to negotiate a trade for a '10 FLHX with sales person. I told the sales person why I was thinking of trading and spoke with the GM of the dealer. This is not the dealer I purchased bike from. I was told that there are sporadic complaints of '09 bikes with excessive vibrations and that the moco is aware but not considering to be a big issue. I was told that there were a bad batch of motor mounts that are "frozen" and causing the vibration in the floor boards. If after swapping motor mounts does not rectify issue the dealer will check for crank run out. I hope they fix the issue. I will let you know.
