Yesterday I traded my '07 FLHX for a '09 FLHX. The main reason is that I wanted ABS. I have 150 miles on clock and notice that between 2500-3000 rpm I feel a real bad vibration in floor boards and handlebars. After 3000 rpm smooth as glass. I have owned several other Harley's and have never experienced this before. Bike is 100% stock. Think the motor just needs to be broken in? I hope I don't have crank run out.
I was intrigued by the thread as I have an '09 FLHX. The only thing I notice is that during decel I get some increased vibration between about 1700-1500 RPM. I assume this is just hitting a resonant frequency of the motor mounts or something. It's not really in the operating RPMs, and I don't notice it on accel in 1st gear.
Like you, I haven't had this on previous bikes.
I'm at 320 miles now, wishing the rain would not come this week so I can get twice that.

It's normal. It's one of the trade off of having the "new and improved" mounting system/frame.
I just want to add, I rode 2 different 09 bagger models and had this type of vibration. it's worse when at steady throttle. or at least the 2 that I took for a ride.
It was annoying to me but not to the point that I thought something was wrong with either one.
Maybe it really does need to break in a little...When I got my Deluxe the thing was vibrating terribly....after a few miles and some clean oil it rode smooth as glass. Keep in mind that everything has to seat properly in the engine. You might consider reporting it to the dealer but not have them open it up until it reaches its full break in. They might only make matters worse...Just my .02. Good luck.
